À la suite des précédents événements, Jim Gordon est rétrogradé comme simple policier. Bruce et Alfred dénichent au sein du Manoir une pièce secrète contenant un ordinateur ayant des données sur Wayne Enterprise. Avec l'aide de Lucius Fox, le jeune milliardaire va de découvertes en découvertes : Wayne Enterprise serait à l'origine de manipulations génétiques au cœur d'Indian Hill, une division de l'entreprise en contact avec l'asile d'Arkham que son père voulait fermer définitivement. A la venue d'un nouveau notable puissant nommé Théo Galavan, une vague de crimes déferle sur Gotham. Elle aura de graves répercussions sur la pègre ainsi que ses concitoyens.
